x file you can use the Accessory Manipulation panel to turn on shadows for it and see if maybe that looks better than MMD's native shadows. Turn off MMD's native shadows in the View menu and see if things look any better. Given that your scene is indoors, presumably in a lit room, there is also the option of simply turning off shadows to somewhat cheaply emulate flat indoor lighting. It will mean the light isn't consistent with where it's coming from but it will probably look better than your current problem. Videos are trickier and for that I would have to suggest checking, adjusting, and saving the lighting setup for each frame that the camera is registered on. This may look odd if you're going for only a single light source but it's an option. You can also adjust the lighting so part of it looks good, render your picture, adjust it for the other part, render again, and combine the two using an editing program.

If it's no longer totally enclosed the lighting might work with it better. Either with PMX Editor or MME's subset list, get rid of the floor/ceiling/walls that are not in frame. If you're making a picture I'd recommend removing whatever parts of the room aren't visible.
